This point (see picture) is about as low as you can take the gunnels. We left about an 1"+/- of depth adjustability in the center.

FWIW... the foam on the sidewalls of the decked model are thicker than the open model by a good 1" or so.

I'm 5 ft 11inch.
Go with what craig is suggesting. (although i'd carry the height triming to the end i think).
I'd order the boat as you want it rather than retro fit.
-i'd think the end of the deck, cut to traditional size, could be put back on as a small deck to protect end of inwale and give you a cool grab handle... realize though that i haven't done this yet, it's speculation.

If you order your boat with wood gunnels you can request the gunnels to be dropped to the lowest point at the center of the boat.
As far as trimming down the ends... that's up to the new owner/modifier.
